It was reported by IMDB News around the time the film came out. Mike Nichols doesn't think her nude scene's necessary so the scene is cut not to tarnish Portman's image. Portman herself told Vanity Fair later that Nichols promised to burn the original film strips.

But with or without the scene, Closer still deserves a better DVD treatment. That's why I'm still holding my purchase.
