They were all government sanctioned, but clandestine because they experimented on volunteers as well as captive humans and mutants. In the Comic Book world, "Weapon X" was being performed by a Canadian government division, funded by the US.
"X-Men - The last stand" with the introduction of Wolverine kind of hints to that since he was hiding in Alberta.
Comic Books also revealed at some point that "Weapon X" actually stood for "10" in Roman numeral, the tenth part of a larger project called "Weapon Plus". The first or "Weapon I" was attributed to the creation of "Captain America", which of course does not really work in the movies because of the rights to the characters.
